Because unlike other villians Grundy is kinda like a big kid/animal Grundy isn't smart enough to plot to kill billions of people on monday, he just like to walk and whatever grab hes interest. This version wants to be left alone in peace, that why Batman is taking care of him by bringing food at the end.

Joker is willfully evil and in most versions cannot be rehabilitated. Grundy is what he is through no fault of his own, and just wants to be left alone. Batman letting him live in the sewer is far easier for everyone involved than trying to keep him contained in Arkham
