Bay is only a producer. While the people behind the scenes haven't been as clear as they should be, its pretty obvious by watching the movie that ROTB isn't connected to the Bay movies.

You know I noticed a cool little reference in the 2014 live action Ninja Turtles movie. Shredder dose a battle pose that’s very similar to Optimus battle pose when he first arrives in Mission City in TF 1. It’s probably not a reference but Bay was a producer so it could have been.

Honestly i loved watching Transformers Prime but also loved watching Transformers Animated growing up. When Optimus said that line in tf prime i immediately knew it was referring to Bayverse prime

That one moment where he realized that Megatron must be destroyed for the war to end and went on a rampage aboard his warship. Then later on where the Autobots surrounded Megatron who dropped to his knees and lectured Optimus on letting him live or ending him there, and Optimus pulled out his gun ready to kill him. I think the 3 seasons cover Prime’s character based on 3 different versions. Season 1 where he is typical like his G1 self, the more ruthless and violent version in Season 2, and the definitive heroic and noble leader from the Aligned continuity into Season 3.

I think it is a reference since a big part of tfp takes inspiration from g1 and bayverse. For example, megatron's design clearly being a nice blend between bayverse and g1 and optimus being voiced by peter

prime megatron is combination of g1 and bayverse versions ironhide was gonna appear in transformers prime but because he died in dotm he was replaced by bulkhead, ironhide did appear in the transformers prime toyline prime ironhide is a combination of g1 and prime but with g1 ironhide colors

Actually I think there's a reference to TF1 in the first episode where Optimus Prime introduced autobots as "autonomous robotic organisms". Exactly the same thing as in TF1. Maybe this is actually a term in Transformers low I am not really sure about this.

Hes saying both at the same time. Yes, Megatron is the "head" of the Decepticons, never said otherwise, but it is also a heavily implied threat. The reference is him mentioning removing a head which Bay Prime is famous for going for the head, hence the potential reference.
