I think she wrote "The Manuscript" after being with Travis for awhile and really seeing what a healthy relationship looks like and realizing he is truly "The One". That's what "And at last, she knew what the agony had been for" refers to. She details all her failed relationships, but realizes that she needed to go through all that in order to find The One.
My interpretation of The Manuscript is a bit more specific than yours. I think it is specifically about the Jake relationship, and the catharsis she felt when she made the short film All Too Well. She had to write a script to make that film ("The Manuscript"), and as she was directing it and watching the actors "hit their marks" (meaning actors pouring out all the emotion and conveying it all accurately with the same intensity she felt in the relationship), she cried ('tears fell in time with the score' with the score being the 10-minute version of All Too Well). Once the film was out in the world, she felt like she doesn't have that pain anymore (“Once we have spoken our saddest story, we can be free of it.”) I think making that film was a revelation to her and she's discovered how to heal through storytelling in all its forms.
I can help out with the word Greige. I’m a costumer and we work with fabrics. it’s a technical term we use for fabrics. “Greige is the name or type/ color of fabric we get before you can dye it. Bleached fabrics are harder to dye a color. “Greige: unbleached and undyed: greige linen.” So I interpret her meaning as something soooooo drab not just gray/ beige (and it’s not the purity of white.) She's miserable in her life with Joe (which she has detailed in many other TTPD songs), and she's escaping into her fantasy world where she fantasizes about Matty. She's told us all of this in TTPD and on Folklore, Evermore, Midnights, and a few songs on Rep and Lover. On Gold Rush (which is a song about Matty), "My mind turns your life into folkore I can't dare to dream about you anymore"

Lots of misinformation about the Black Dog song. The song is 100% about Matty. It's the Black Dog BAR in Cork, Ireland where Matty did a concert at Musgave Park on 6/13 that she's talking about, not the Black Dog PUB in England that is falsely trying to capitalize and there was never any CCTV video footage shown - the owner just said they checked their CCTV and lied saying they saw a "certain blonde person visiting". "And so I watch as you walk into some bar called The Black Dog". He obviously went to the bar after the concert and she goes onto imagining what he is doing in the bar (with a young girl) compared to what they used to do in bars and that is what is breaking her heart. She recorded the song on 6/23 (not 5/18 as is mistakingly shown on social media) so the event had just taken place when she wrote and recorded it.

My theory about the Black Dog Is that the rain soaked body line is about her downpour show in Nashville, since Matty was at those shows. And the shower was an intimate or memorable moment they had together. And she could now be wanting to sell the Nashville house because of those memories.
For How Did it End, the first verse is about Joe, and the second verse is about Matty. For the bridge, the first three lines are about Joe, and the last four lines are about Matty. Since Folklore Taylor has referred to Matty as a 'ghost' and uses those themes. The D-Y-I-N-G is a callback to the 'K-I-S-S-I-N-G in a tree' childhood song to continue with the theme that she uses with Matty regarding them as children since they were young when they first dated
