It doesn't really affect this run but for future runs, you can use command: drop on Commander Zhalk to get his weapon and make him a lot less dangerous.

Just a quick thing that I haven’t seen anyone else do. In the room where you first meet Withers, you don’t have to push the button to start the fight with the skeletons. Instead, you can just throw one of them. I did this in my first playthrough because I could smell the ambush, but couldn’t hit them with my sword.
There's a few guides on how to do it, basically you run the game 4 times at once in a LAN game (requires steam to be completely off) then save and open it back up normally.
