I've heard that covering the silver reduces the amount of heat reflected back into the van.

The foil part is most effective in the summer month when heat from the sun's rays needs to be reflected out. In the winter the bit that will help the most is the bubble wrap mid layer which holds in the heat. Regardless of whether the internal foil is covered or not the bubble wrap is still doing its job. The fact that they are made larger than the window means they cover the edges of the window which is where the most heat is lost. Keeping the foil out internally would only be beneficial if you also had a large heat source going for a long time, such as a diesel heater, and a much bigger area to keep warm.
