The custodian was banished into the Warhammer Fantasy universe in another episode by the Emperor as you probably remember. There he became a warlord of a band of trolls, which is why he wears this new outfit, and was the final boss in the Tabletop Adventure episode which revolved around the main cast playing a session of Warhammer Fantasy using a magical artifact called the Tome of the Paralel which supposedly had the ability to create realistic scenarios for their game and relate these events to the players but was in actual fact manipulating events in that other universe. The custodian was then resummoned by accident when Magnus destroyed the Tome of the Parallel in a fit of rage. He also lost his arm in that universe which is why he has a removable arm since his return.

I think what they're setting up with Caldor Drago is that the emperor for some reason needs him properly out of the picture and needs the Eldar to kill him.
