I’m going to mention a reference you missed in CtM in case you missed it In the Teleporter sucess, Henry briefly teleports onto the street from the Lawyered Up ending from ETP, hell the same van that Henry was chasing almost hits him this time to prove the point further
27:16 It could be that Puff intentionally put down the wrong answer jingle purposefully. In the game, there is also a "lie" button. This is used when Cole has evidence that the person is lying. But, using doubt is not interchangeable with lie and is still possible to get it wrong in LA Noire. So in this scene, maybe the guard had evidence that Ellie and Henry is lying, but chose doubt instead.
Something I noticed was possibly another missed reference. From the Fleeing the Complex video, there was a character named Lil’ Mikey which was thought to have been a reference to typical rapper names, but I think it’s more likely a reference to “The Green Mile.” 1: The characters shoes are green, 2: The character in the green mile being referenced has an actor with the name Michael (Michael Clarke Duncan). 3: The bio states that the guy is innocent and that he was just at the wrong place at the wrong time. This is what happens to the character Michael Duncan plays in the film. A guy arrested for being at the wrong place at the wrong time. 4: The “Lil” part of the name is a joke on how the actual character is a giant, but acts more like a scared child. Just something I thought I’d put here.

I'll restate one of the references that you missed, that wasn't put in this video. The zero-point energy fail when you choose sticky hand first in infiltrating the airship, directly takes the sound effect from the Halo forge mode for when you move an object. Not sure about all Halo games but at least Halo 4.
So Henry can metalbend and earthbend, and Ellie can use the Force... In addition to recorded criminal actions, those abilities make them frighteningly powerful. Maybe that's a good reason the Wall was so insistent on hunting them down in the Pure Blooded Thief/Convict Allies path of Completing the Mission. That seems like a long distance and a lot of resources to pursue 2 people, so it had to be a worthwhile goal. I wonder if a similar pursuit was attempted in any of the other Convict Allies paths but didn't get very far...
A bit of continuity I noticed: the fail text for the command melody in fleeing the complex states "if only you had an ocarina", and when the ocarina appears as a completing the mission, it is indeed the correct option
I've always had this funny thought that Cole Phelps always had a small band just out of frame playing the musical queues for him. Now I'm amused at the thought of Henry having the same thing. Like the little band is making musical references that Henry himself wouldn't get.

In the Revenged path of CtM, it's worth noting that the name of Right Hand Man's spirit is likely a triple reference. The name seems to be a play on the song "Time in a Bottle" by Jim Croce, the spirit being named this way is likely based on JoJo stands being named after music (For instance, Killer Queen), and the alteration of the name could potentially be a reference to how stand names are often changed when they're localized to English, so as to be more copyright friendly.
idk if someone has already pointed it out (probably have) but I saw in the ending of presumed dead, Henry can be seen on the back of a truck with the licence plate "A113" which is a reference to Pixar. Always as an easter egg they hide in every one of their movies.
Two other things I noticed that you kinda missed relating to Samuel Mundy, the sniper from stealing the diamond, in his bio it says hes not a crazed assassin which is very similar to the lines he uses in the meet the sniper video when talking to his father on the phone "I'm not a crazed gunman dad I'm an assassin, well the difference bein ones a job and the others mental sickness" and the boom headshot fail text is also the first thing the sniper says in the meet the sniper video
Another possible unintended reference with Ellie using the taser… The way Henry wiggles about is pretty similar to how enemies react in the Syphon Filter series when being electrocuted by the taser, with their upper body just spazzing out.
Whilst watching this, I got an ad for Attacking the Tower. Around 1 or 2 years earlier, I actually saw something about it and I remember something about a character creator. No idea about the character creator, but it's nice to see it's coming together.

You might've missed a reference in Infiltrating the Airship. One of the portraits of Toppat leaders has one leader wielding a golden gun, specifically a Desert Eagle. This could be a reference to Nicholas Cage's character in the movie Face/Off, where he wields twin, gold-plated Desert Eagles. Might be worth a deeper look into! Also, would like to re-mention, in Stealing the Diamond, the guard you drop the Tunisian Diamond on, has a rifle. In the Flash version, it was an AK-style rifle, while in the updated version he's using something more akin to an M4 or M16-style rifle, which would make sense to update as the setting is in the United States, not a former Soviet Union country.

Pretty sure the pose that the sniper takes when the spy backstabs him is the same as the animation when the sniper is backstabbed, meaning the flag version just has a super piled up reference in a few seconds.

Now I don't know about this for sure, but at the beginning of the Jewel Baron route in Completing the Mission, when Burt Curtis is notifying Reginald about the hostile object approaching, the portrait window that pops up around Reginald seems very reminiscent of the text box style of Persona 5. That jagged style contrasted with black outlines seems too specific not to be the case, but the use of yellow throws me off a bit.
The Part in collection where Henry wakes up might be a reference to Eddsworld. An episode about a fight about bacon. The person who took care of Tord and Edd in the hospital sounded identical to the women from Henry.

I also believe that you missed something in FTC when Henry and Ellie pass by the Guards with the disguise you called it a Hitman reference, but I also believe it's a specific reference to one of its games Hitman Absolution, as when one of the guards' notices Henry passing by, he lowers the cap a bit. Something you would do to pass by guards in Hitman absolution would be using instinct causing Agent 47 to cover the barcode on his head or doing a similar hat gesture to what henry was doing, as in Hitman absolution the guards were able to see through 47's disguise if it's the same outfit as them.
I would have covered those in the original video. That's where this "Missing references only" concept gets a little messy. But I wanted to avoid making things redundant for anyone who watches every video in the series back-to-back

I think you're right about the major/minor, now that I listen again. But it doesn't have the same "resolve" to the melody as the correct response does in game (as heard at 27:47 - unless that specific sound is even more context specific??)
