probably optimally wrong here but i have two main theories 3ds just doesn’t have enough power to make the things look natural, cartoony aesthetic was probably easier to work with with the hardware or two, they figured the enemies needed to stand out more for the smaller screens and the new completely alien style of gameplay the game took.
I’m pretty sure its just cuz the team behind Hey Pikmin and the main series are completely different and as such don’t have the same design principles or artists. These enemies definitely feel like they were only designed to be enemies and don’t feel like they have a place in the franchise’s world.
Mary Angela Actually in Pikmin 1, one of his logs have him talking about his family, and even sketches his family and even Bulbie in the log. He surprisingly looks like a little Bulborb (That's even how the "Bulborb" got it's name, from Bulbie). In Pikmin 2 Olimar's son states that even he is surprised that there are creatures that look like Bulbie in PNF-404 (Pikmin Planet).

Yes, this game has an abundance of new species/expanded family trees. However, due to both the limiting hardware of the 3DS and their choice of art direction, many of these enemies end up looking much too artificial to pass as “indigenous life.” Just another example of quantity not automatically equaling quality.
