especially since the tv show stresses how the republic forces were always spread pretty thin there were only 6-8 million clones fighting in the whole galaxy.

For one, I’ve never known soldiers who were so much more loyal to civilian politicians (especially ones that they never even voted for who were telling them what to do from the safety of back home) over their own commanders who directly served with them through the trials of combat in multiple campaigns together. The clones proved time and again that they’re not stupid or blind followers like robots and that they possessed independent thoughts of their own. If they hated the Jedi so much because of incompetence or for getting clones killed, the Jedi generals would have easily sensed this and groups of disgruntled soldiers would also frag such leaders on their own much sooner in a war before allowing incompetent commanders to get them and their brothers all massacred. If generals lead soldiers to victory however, which the Jedi generals often did in both Canon and Legends, history shows us that this is what solidifies the loyalty of soldiers to their commanders; often so much so that they’re willing to rebel for generals who bring victory over the government when political leaders call for the general’s head without even a trial.

The clones were biologically engineered to be the perfect soldiers -- and it stands to reason that, in the antiquated and militaristic society that the Old Republic had become in its last days, they'd still subscribe to the whole "Good Soldiers Follow Orders" creed, and that that's how they'd breed and educate the Clones. If Order 65 had been given instead, and the Clones were ordered to assassinate the Chancellor, they would've done that just as thoroughly and ruthlessly as they did Order 66, because that's how they were taught to follow *every* order, no matter what it was. Plus, regardless of the bonds of friendship that were formed with the Jedi during the war, the clones were still taught from birth that their ultimate loyalty was to the *Republic* (thus, to the Senate; thus to the Chancellor), NOT the Jedi.

Captain Rex at least Commander Bly respected Aayla and had a close relationship with her. dont know about the feelings of the normal soldiers of the 327th. They lost half of the starcorps in the battle of new holstice and the battle of saleucami was brutal too

I mean, it can still be both. The Jedi were humans with genuinely good intentions at heart. But like all humans, they're flawed, and they made a lot of mistakes that ultimately led to their own downfall.

The Empire absorbed most of the Separatists assets after the war, including the Techno Union, Banking Clan, and the Trade Federation.
