So if I were to install this by itself, as I have no security system, would I still punch down the cable coming from the demarcation panel into the line in/out security IDC and then proceed to insert the shorting plug, or would I just ignore the security IDC and shorting plug?

If you’re running a really simple home setup, a rack with patch panels is total overkill. If you’re doing what this guy is, I’d definitely agree with you.
