I enjoy the idea that Agnu either identifies as a female, or was just messing with his best buddy because he can. Both are acceptable answers to me.

That's an interesting idea. Shut down the brain and instead let the body act autonomously on pure combat/survival protocols. Removing the head prevents this function from being reset keeping them as combat zombies. It should be noted that many thralls are also that of Screamer units as well. Maybe screamers were designed as a sort of Vanguard unit where as Soldierbots were more like the more elite combat regiment.

I think that's just the way the hue wheel works on the soldier bot model, as much like the hivers, the only part that changes between the MK1 variants of skeletons is the head model. So they might have made the base head for the solderbots darker than the body. That would be why other soldierbots who have a lighter tone look like that too, but most have a darker rusted hue instead. But who knows. Maybe you're on to something. Maybe it's a Frankensteins monster type deal.

Agnu probably wants to protect Beep because of the trauma they experienced. Agnu has spent 1000 years fighting to maintain their identity and sense of self while simultaneously being tortured and watched 24/7. This leaves lasting issues to the point that when you go into Venge again with agnu in your party they will start screaming and refuse to move for a bit even if you manually move them. Where as beep is a small and innocent creature. They have yet to experience the world and has their whole glorious life ahead of them. I imagine Agnu sees Beep as a diamond on the rough as it were and wants to protect that optimistic innocence. That's why they are so tight.

The tech and understanding needed to create or fully repair skeletons was lost after the fall of the 1st empire. The skeletons, while being computers, are not inherently quick learning AI we often think of. Instead, they are basically human consciousness and emotions limited by a computer based brain. In order to fix or improve themselves, they'd need to learn how through trial and error and advancement in their knowledge just like normal people. But given the limitations in their ability to maintain their skills and mental stability, it makes sense that they dont prioritize rebuilding their kind. And given that they are the very ones who destroyed the empire that created them, it makes sense their creators in the form of the 1st empire, an empire that was VERY paranoid and proactive in their defense to potential threats, would restrict their knowledge of self creation, improvement, and maitnence in a way to prevent them outpacing the empire itself. As for a backup system, I don't think they have a way to house that much data outside a sentient system. The data is so cumbersome that it ends up driving them mad if they don't purge the emotional load every so often.

I think I was inherently underestimating the raw amount of data they would need to store for that backup because "hey the bots are alive, they solved data storage issues!" But if they lost a ton of the tech knowledge to even fix themselves, it would follow they also lost access to the kind of hard drive that could store their entire consciousness in any way.
