This fight can become much simpler and more predictable if you follow a few steps. The run above leaves only a bit to RNG in the second phase (there's a chance Malenia won't spam her divebomb, and as you can see I even flubbed the second one a bit), so if you follow this guide you shouldn't have too hard of a time.
Spell Order: Ranni's Dark Moon, Night Comet, Comet Azur
Wondrous Physick: Magic-Shrouding Cracked Tear and Cerulean Hidden Tear.
Weapons: Lusat's Glintstone Staff +10 in the right hand, Staff of Loss (any upgrade level) in the left.
Talismans: Graven Mass Talisman, Graven School Talisman, Godfrey Icon, Ritual Sword Talisman
Armor: Turns out this didn't matter at all. Just make sure you have Azur's Glintstone Crown equipped for a buff to your Comet Azur.
Stats: 80 Intelligence and just enough Endurance to cast a fully charged Night Comet twice and then still have stamina left to run away and dodge.
Strategy:
Phase 1
------------
Open with two casts of Ranni's Dark Moon to lower her magic negation and inflict frostbite. Note: I switched off from Lusat's on the right hand and cast this spell with my Staff of Loss this was to ensure I had enough FP to cast it since Lusat's will cause spells to cost more MP even if it's in your off hand.
Once Malenia closes the distance, run past her and keep at medium-long distance. She's MUCH more passive at the range I'm standing at in this video. Too close and she'll begin her more aggressive routine (and you'll need to focus on dodging and running away until she begins walking/strafing again). Too far and she'll start using Water Fowl Dance or her thrust attack unpredictably. That, and if you're too far you will need to find some other way to dodge Water Fowl Dance from what I did here.
So long as you're at the right distance, you can always get at LEAST one fully charged cast of Night Comet off. This will usually cause her to do her side jump. What happens next depends on how much damage you did. If you did far less than the damage I did in the video, she will either go back to walking slowly or she'll start trying to close the distance. However, if you do around 1900 a cast as I was doing in the video, she is likely to remain passive until she hits certain HP breakpoints that cause her to use Water Fowl Dance.
Water Fowl Dance: She tends to use this move when she hits 2/3 of her life and a bit less than 1/3 of her life almost guaranteed. If you're about to hit one of these breakpoints, you can comfortably start fully charging a second Night Comet IMMEDIATELY after your first and the second will hit her in mid air. You should still have enough time to dodge the attack.
Dodging Water Fowl Dance: When she rises into the air, wait just half a second and then start running DIRECTLY away from her. Keep running until she does the second flurry, at which point you should slow down and start moving back towards her. The key is being pretty close to her before she starts the third flurry. When she does, dodge right into her (stay locked on) and then dodge backwards while backing up when the camera switches sides. Remember, you need to have enough room to run away to dodge this attack. I've found that the easiest way to do this is to keep her on the edge of the pond and to stand in the middle of the pond.
PHASE 2
-----------------
To dodge Malenia's initial attack, unlock from her body and run STRAIGHT forward and then slightly to the right. Once you do that, quickly switch your spell to Comet Azur, drink your wondrous flask, and cast. You should be able to get her to about 30-40% life with this attack. This is VERY important to making this phase more predictable, as Malenia tends to spam the dive bomb over and over at that life breakpoint. Remember that Malenia will use her sword thrust right after so leave yourself enough time to dodge it, and remember that it has TWO HITS. I've died way too many times by forgetting the second hit.
So at this point it comes down to whether Malenia does that dive bomb again. If she does, great. You'll probably be able to kill her with either Comet Azur or Night Comet (remember to restore your FP). If not, focus on dodging and try not to let her recover any health. She should use that dive bomb again soon, and that'll be your chance. Her other attacks tend to leave few openings, so if you're a pure caster your options are limited if you try to fight her above this life amount. Her aerial attacks other than the clone move tend to have a bit more recovery on them than the others, so those are good times to recover FP and get a stray hit in. If you constantly find yourself in a position where you need to get small hits on her in the second phase without the dive bomb, consider adding Swift Glintstone Shard to your spell lineup.
Above all, keep your distance! Her attacks at that distance are a lot easier to see coming and dodge. Good luck!

Probably the best video I've seen so far on how to kill her as a mage. Nice work.
