I'm gathering that this piece is played by playing a note in octaves and adding/removing stops. I notice that as certain registers come in, they are wildly out of tune with what's already being played. Are the different registers of real pipe organs really this out of tune with themselves, or is this a side effect of the manipulation/abuse of the stops?

Scionic in my understanding, some organs have stops that are purposefully "out of tune" called Celestes. The other stops should be in tune.

On an organ with stops that are literally "pulled out" or "pushed in" you can pull them out halfway so that there's not quite enough air flowing to the pipes to produce the correct and stable pitch. Instead the pipes will sound slightly flat, which is what happens a lot in this piece. It's similar to blowing too little air into a recorder for example
