There's an interview with Isayama and Araki Tetsuro where Araki explained Isayama gave him a memo with info about Annie, so he could understand her laughter in that scene. Isayama wrote that up until that point Annie could never laugh, even if she wanted to. Their interview is in the book "Animation side". I remember seeing her smile only once, when she offered to teach Eren her techniques. Isayama and Araki made me think she's probably angry and laughing at the stupidity of this world that forced her to try to become (and fail to become) a Warrior and also forced her to fight these kids in front of her. Anyway, her laugh was meant to show an explosion of emotions.
