I don't think the higher ups think Gojo was an accomplice, they just don't like Gojo since they're essentially in conflict with him, so they're using this as an excuse to keep him out of the picture and to also sweep up all his compatriots in addition. It's essentially a power grab

Reminder: curses are born from negativity from humans, so the higher pwople in govt knows of curses but keeps it hidden, otherwise people would be scared of curses, ehich eould make more. The hole in Shibuya has no explanation, plus Geto released curses that keep on gaining territory. Random people get eaten up out of nowhere. Gojo kept the higher ups in Jujutsu society on a leash, but when he left, they put the blame on him, the director and Yuji as to stay in power again lol The ending is bitter, a total defeat, that's why they show Yuji still fighting. In the end of the world, humanity keeps on fighting. It's a sad ending that's meant to show it's still not over.
