I think people underestimated him because most MMA fans don't really understand boxing as well as they think. Even though boxer wrestlers generally dominates MMA, he has good wrestling with high-level boxing for MMA. Boxing is generally underestimated.

Keep in mind that once those fighters enter the ufc there is no more record padding like there is in professional boxing for example. Unless you already have a name and the ufc tries to promote you from the get go you just have to fight whoever they put infront of you and there are so many ways a fight can end so it really isnt uncommon in mma for even the best to take some losses along the way. Khabib and Jones are the exception and it is generally a very fast moving sport. Usually its more like young fighters developing their style to have a good run during their prime and eventually fall off again.

Yes it probably is the biggest upset in ufc history just because of how dominant it was. It wasnt punchers chance either. The guy who nobody thought could win just walked down the on paper far superior striker and beat his ass for 25 minutes straight without even attempting a takedown. The only things that come close are Chris Weidman beating Anderson Silva and Bisping knocking out Luke Rockhold on short notice.

Biggest upset in ufc history would have to be between Matt Serra vs GSP , Jorge Masvidal vs Ben Askren and Sean Strickland vs Israel Adesanya. Top 3 in my opinion

Bisping vs Rockhold was probably a bigger upset since everyone wrote him off. With Strickland, we thought he'd lose, but we at least had hope. With Bisping the vibe was he's going in to get smoked.

Strickland definitely fell into the title shot with Izzy by a chance of luck. Izzy was supposed to fight with Dricus Du plessis for the belt. Dricus and Izzy had (and still have) a lot of bad blood between them. Unfortunately Dricus got injured and Sean got granted the title shot.

The biggest upset was GSP vs Matt Sera it was supposed to be GSPs first title defense and everyone at the time knew it was the beginning of GSPs reign he was the future of the division. Sera got the TKO in the 1st, GSP later mentioned in JRE that the day before all of his fights he has difficulty sleeping due to nerves, the day before the Sera fight he slept like a baby no nerves at all.
