Thank you! The lower water supply through the hole in the toilet bowl makes it impossible to easily replace the water supply tube without dismounting the toilet tank :(
You must have adjusted something because the face of the collar is not the end of pan spigot, as you said. You have to allow to push into the pan collar about 40mm or so🤔

How does the tube from the external water point go to the back top hole, to connect to the cistern valve? I see no lateral hole in the left or right side of the toilet. It is flush with the back wall.
I reckon I've got the same toilet which the previous owner installed and we've got some odd smells which would suggest that he possibly hasn't sealed it correctly. I'm therefore going to remove it and have a look myself. What's are the screws inside those holes on the side. Are they Philips heads or Alan Key heads? My room is quite small so I can't get my head down there to have a look inside the holes.
Dear plumber I see you did not install the pan fix down screw located on the sides of the pan as per the manufacturer instructions ...over time the silicon seal you placed under the pan will deteriorate and without the pan fixing screws installed the pan can develop a rock when used...a rocky pan will further stress the soil pipe and cistern connections resulting in possible leaks just saying.
