I had a similar thing happen with algae. All sorts just popped up and the amount of microfauna ballooned! Instead of removing it I added some snails which kept some of it under control: the tank became somewhat tamed. Eventually most of it died off except for some nice red species. As for the flat worms I think manual removal is a good idea. Treating the tank chemically would destroy the unique ecosystem you're developing.
