Lily must interrupt the conversation very soon after you choose to go, if she doesn't you missed it I think. The % isn't shown anywhere unfortunately, it randomly pops up when you collect certain data or do certain sidequests. If you want to guarantee Lily's 100%, just do all sidequests (certain ones will increase the % a lot) and also get most collectibles. You don't need all collectibles, but if you get like over half collectibles with all side quests you should be fine. One thing I ran into is that I maxed out her % so early, and it never appears again! So if you're sure you did a lot of quests and collectibles, you probably had 100% on Lily for a while.

Actually, you CAN tell it's just miniscule the logo for Lily in the top right will not have a progress bar and just start flashing if its max
