I've been using FileBot for a couple years now, although I don't know it crazy well. But why aren't you just dragging the files you want renamed into the "Rename" tab then press 'Match" select "TVmaze", then "Rename?" That what I have always done. But maybe I'm missing something?

Sorry to hear you had trouble. I have been using Filebot for years, and it has never deleted any files. I would recommend you look in the settings to see if the renamed files were saved to another location.
