There is a possibility of taper on thread Bore due to tapping process, thus always recommended to use PIN gauge to measure the thread bore. If there is taper on the thread bore the PIN will not enter full depth. Hope this answers will help for your question.
Most of the flange side face called for serrated phonographic finish for sealing purpose, the flange side face should not be too smooth and not too rough. Basically customer specify how many machine grooves(serration) required per linear inch depends on their requirement. Based on my experience with one of our customer, their drawing called 50 grooves per linear inch & each groove radius can be .031 R and groove depth should not exceed .0008" The main important thing, the serrated face should not exceed 250 Ra surface finish.
