I would have mixed some brown and black to make it a similar (or darker) colour than the upper.

These look like calf.... what color? Did AE ever offer the Independence collection in shell (before discontinuance?)

just use masking tape to protect the upper and do it. I didn't have a sander so just ground off with hand + sand paper.
