Actually Nolan gave the hidden message regarding invention and the remake of those inventive ideas. Nikola Tesla invented such thing but gave up on using it because he knew that it would lead to disaster if handled without positive concern. As the invention of atomic bomb.

Comment if u don't agree. 1.Original Angier died in the tank by choice for which his friend Borden was in was jail. 2.The duplicate Angier( Lord Cadlow) shot by Borden's twin at the end was Root. 3.There was never any clone made by machine. Tesla never made any such machine, it was all part of false story written in diary in order to made Borden believe in machine-cloning theory( so that when he would come at theater for inspection, he can be trapped for murder charge). Here, it's important to note - if the dead Angier would not be the original, it will be revealed easily by police and doctors). 4.The person caught for murdering Angier was Borden, not his twin brother. The person who shot duplicate Angier(Root) at the end was Borden's twin. 5.Why the wrong knot was applied by Borden, have you questioned? Because it was applied by Borden's twin who didn't know that, that knot would become fatal. The person appeared at death ceremony was Borden's twin. 6.Angier was so saddened n madddened with her wife's death that he decided to do anything just to get revenge. Actually he never loved the second girl that's why he was treating her as an object to get his plan fulfilled. The diary handed by that girl to Borden contained false story of Tesla-machine in order to made Borden believe in machine-cloning theory. So Original Angier planned with Root that when Borden will come at show a. The prestige(Root) will not appear at stage, b. Original Angier will sacrifice his life to get revenge by making Borden a prisoner for his murder and getting him hanged to death. c.Root, will become Lord Cadlow and will meet Borden at jail to show that Angier had won to make Borden feel bad. Edit: Forget my theory, Go with @the indian explanation mentioned in comment below. I will go with him because he also backs that Tesla machine never worked. Also he gives more deep observations.

They both were alive because if Huge Jackman has to die then he had to die for 4 times but he died three times. And if you notice very carefully there was a bubble going upward inside the water tank in last scene. And Huge Jackman was asking him to look upward to show that he had a clone that time.
