The lava was there after Nenechi died. And was still there until the Withers unwillingly douse it.

@@HansenSebastian No, that wasn't the case. Nene put water on it a few streams back to create obsidian stone for the Nether portal which is why only one black of magma was left

It was a naturally generated pool of lava, it was there before Miko started building that house and the sakura trees. They blocked off the lava as soon as Nene died in it
