Maynard actually loved his mother very much, and got along well with her, except in matters of her faith. This wasn't so much a song of anger, as much as it was a song of confusion. He really just didn't understand how she was able to keep going and keeping her faith.

Maynard loved his mother it was more about how he couldn't understand why she remained devoutly Catholic!

Now listen to Wings for Marie and 10,000 days (Tool) together. You will understand a little more what he felt about his mother.

When you did a reaction to Schism you said you thought maybe it was Maynard singing about his mother. Well that song isn't, but this song is. If you want a Tool song in which he expands on these feelings about his mother and her faith, then you need to listen to "Wings For Marie" parts 1 and 2, on 10,000 Days.

You need to read all of TOOL's lyrics, Maynard is a philosopher, he will talk about thing's that no one else has the balls to, sing with passion, I love TOOL! Check out A perfect circle and Pusciifer, Maynard's other bands, they are all great!

its kind of poetic that you're using A Perfect Circle as a substitute for something else that you had planned to do but were unable to. That's pretty much the story of how the band got started in the first place. Tool was going through legal troubles, and the musicians in the band weren't bringing Maynard any arrangements for him to write vocals over. Or they would bring them, he'd start writing, then they'd scrap the idea. So he became the vocalist for A Perfect Circle, musically arranged by a guitar tech in Tool's crew named Billy Howerdel, as a way to keep his creativity flowing. A lot of Tool fans used to blame A Perfect Circle for why it was taking so long for a new Tool album to come out but they had it backwards: it was the other guys in the band not being able to get their act together that caused Maynard to start a new side project in the first place.

Maynard was angry for his mother in a sense. He saw what she went through and resented that she kept her faith through it all. I say this as someone who knows nothing. But you can tell this was coming from a place of anger that assuming her faith was true, why would her god do that to her. Obviously if you follow Maynard's music you know his view on this evolved.
