Obi-Wan missed the chance in the rational counter-argumentation to point out Padmé would probably be picked up by friendly forces on the ground (like what actually happened in the film)

Poor clone pilot. This is why you need not only a clear chain of command, not just a bunch of co-equal generals differentiated by neither rank nor command appointment, but also a clear actual mission. If their mission had been to get Dooku, then they call in that Padme fell, and proceed on mission. Someone else gets Padme. Or if protecting Padme is their mission, they prioritize that. Clear chain of command, clear mission or, at least, hierarchy of priorities and someone with definite power to vary them. As if anyone in the writing team had ever read any books about war.

On the issue- we eventually saw that Dooku wasn't going to be kept from escaping by the Republic's incompetent naval blockade, so Anakin's point fails on that score. Padme as a senator should probably have been evacuated separately from a pair of Dooku-hunters if she had classified information that needed to be secured. Otherwise there are thousands of senators and Naboo could just appoint another one, so who cares? She is expendable.
