The "official" ending according to the games creators is the "In Water" ending where James had Mary's body in the back of the car all along and came to Silent Hill to drive them both into the lake to kill himself.

For those confused, as I was/am.. Mary likely "died" to James 3 years ago, due to her diagnosis. Her actual death was about a week before this game takes place.
