Sometimes it's hard to decide what color to use because the same verse, or even the same sentence inside a verse may have strong connections to other themes. It gets a bit subjective and I think it's also very personal. Every person relates to God and His Word in a very unique way.
Many times I underline with my Micron pens over the initial underlining with color pencils. I may for example underline a verse with baby blue with a color pencil and then underline it a second time with a red Micron, and so forth...
So it's not always very consistent and it may vary but generally speaking I can say:
1) I use red for everything that is directly related to the Cross of Christ or for passages that I esteem very central and important in biblical theology.
2) I use green for faith and hope related topics.
3) I use orange for law/morality related passages.
4) I use yellow for theophanies or God related texts.
5) I use violet or pink for sin and its consequences.
6) I use purple for Satan related passages.
7) I use blue for general passages that refer to Jesus or His Humanity.
8) I use brown sometimes (it's rare but I do) for passages that deal with the weakness of humanity.
I make my annotations based on parallel passages in the Bible that speak to the same theme. I find my verses, or related passages, through references in the Bible, concordances, Bible commentaries, Bible software, books, and memory. I always pray for the Holy Spirit's guidance so above all I believe He inspires me with special connections in Scripture.
