The doors on the top are above the back storage room (Mouse and Cheese Room). And I believe they are meant to simulate roof access from within the store, if in there were stairs on a ladder back there.
As you mentioned in the simpsons house Kwik E Mart is a little better i believe as well! Again an awesome review and really good plus helpful for someone that want's to buy it to know what he's buying!
I love how not only they had references to the show but also The Simpsons: Hit and Run! (although tbf that is expected) As someone who loved that game this is a set I am saving up for!
I got this set since my Lego City needed a grocery store and this worked out very well. As you know, this is a lot better than the new city grocery store that they have out now.
I happened across this for $300 AU or $190 US in immaculate condition with instruction booklet and had only built once and disassembled to original package configuration. The only thing missing was the box. As a Simpsons tragic, I’ll never be selling it it anyhow.

i had both of the simpsons sets when i was little and now all of the pieces of the sets are in a massive bin of legos and at this point between rebuilding a massive 2000 piece set and the price point of 400 dollars its kind of a burden
That's painful to hear, but you should definitely do it! When I've needed to rescue a set from the bin, I've sorted everything into general categories. Then you can either build from that (if it's not too big of a bin) or pull the parts using an inventory you can get from Bricklink. Good luck!!!
