Hunters aren't intelligent at all. They're a collection of worms that colonize and control a mechanized body that utilizes heavy weaponry. The reason why they were considered a threat or even acknowledged at all by the covenant was because they fed off of forerunner alloy as well as other technology. As for the unngoy. Those poor bastards are pretty much a slave race that have been brainwashed into believing the prophets view of the forerunners and the Halo rings. While they are capable of high intelligence and even posing a threat to other species by sheer numbers because of their birth rates, the Covenant keep them under control via propaganda and strict population control.
