Maybe look at adding a Ferry service from Salt Lake City to the a ferry dock at the food factory then you could make a double track line from the Factory into Portland allowing a passenger line connected to the ferry but additionally allowing a freight train to carry the food into the city and collecting grain on its return trip, thus removing those horses and even the ships. That way you almost can make the port at the Food factory a major shipping terminal. Hope that makes sense. Nice episode.

I like the idea of using barges to move grain from Pittsburgh to a food processor near Allentown and bringing back food on return trip.. You could maybe experiment with a River Boat passenger line from Pittsburgh to Allentown and then beyond. Although, I know you hate boats so maybe a rail line between Pittsburgh and Allentown doing the same thing :)

I'd take tools back onto the logs line to the point where it diverges from the tools line into the city. That way you will have the logs line taking something back, plus making the tools line shorter. Effectively, I am proposing a mini cargo hub, that may become bigger as you connect more lines.

When I'm making a line, I like to go into contour mode and pre flatten where I want the tracks to go. If the area is particularly hilly, I like to measure the height of where I want the train stations to go and then build around steadily going up or down while maintaining a 1% gradient

Why don't you use 7:56 trams for goods transportation? Cheaper than trains and more capacity than carriages...
