Tap dancing as it is called. Pre planning and rehearsing where my foot goes is key. I make sure it is always on the beat. Good tip and technique: Stomp in time along with the beat in a faster (doubletime) bpm subdivision so it always falls to the 1st bar. Through experience I got so used to stomping 2-3 pedals fast so it doesnt really matter to me anymore. But before, when I practice chords, riffs and lead lines I always make sure to also practice effects pedals stomping. PS. I might create a video tutorial about this soon! :)
