In the case of England, it's basicaly because King John agreed to rule his realm as a Papal fiefdom in the Pope's name, and make Stephen Langton the Archbishop of Canterbury, in exchange for the Pope lifting his Papal Interdict and ending John's Excommunication. It's due to some very complex theocratic systems, but basically sovereigns are temporal rulers - assigned by God to rule the realms of His Kingdom on Earth, whilst the Pope is God's chosen representative on Earth, so all monarchs who are part of the Catholic Church technically owe their fealty to the Pope. This means their kingdoms are actually the Pope's, in a theocratic sense, thus the Pope has the right to demand they rule their realms in his name should he so desire, though this right was rarely exercised, mainly because good kings get to rule their lands without strict Papal oversight to keep them happy.

Aragon and England were held by the Holy See for some period of time. They were like vassals.

@@KheyPard Bruh Aragon had multiple wars against the pope in the time you paint it as vassal. In 1212 they fought in the Cathar crusade, in 1285 the pope declared a crusade against Aragon in the sicilian vespers war, and they spent the 1300s hating each other because of this. In the early 1400s Aragon was the main suporter of the anti popes. It's hard to find a country with worse relations with the pope. Not to mention that the kingdom of Aragon and the crown of Aragon are not the same thing. The donation to the pope was only of the kingdom.

When King John asked a favor from the pope, probably regarding Magna Carta's revocation, the pope requested he grant England to him as a papal fief. And for a while that was what happened. Basically, England was the popes, with the Kings of England ruling for the pope.

Those countries were held by the Holy See : - Naples was held by the pope from the times of the Norman invasion of southern Italy (times of Robert Guiscard...) until Napoleon invaded the Italian peninsula. - Aragon was made a papal fiefdom by its king, in year 1068. It remained so until Aragon got united with Castile, forming Spain. - England payed annual tribute to the pope from the times of John Lackland (1213) until Edward III stoped paying that annual tribute, in order to prevent the papacy from using that English money to support France (1366).

Well ofc it'd take very long to explain over 1000 years of history, but because clergy are usually forbidden from taking up arms, the Popes(, when they were attacked,) so to say commissioned a general or nobleman, respectively, to lead their troops. I'd assume they used mercenaries previously, but since 1506, the now still existing and prominent Swiss Guard was created (from Swiss mercenaries loyal to the Pope); at least from the 19th century, I think, until 1968, you also had the Papal Noble Guard and when the Papal States were conquered in 1870, the Papal Zouaves (although Blessed Pope Pius IX. commanded them to surrender after Porta Pia was breached to avoid a bloodbath) defending the Pope(, some of whom then went to France to fight against the Prussians). The Pope was commonly called the "Papa-Re", i.e. "Pope-King" of the Papal States, yes, but which, before Julius II., the one who founded the Swiss Guard in 1506, were often largely contested with the neighbouring powers and thus the Pope not seldomly not controlled much more than only Rome itself, or not even that. But the purpose of the Papal States was to safeguard the freedom of the Church from a secular authority meddling into the latter's affairs which happened so often even under Catholic monarchs

Short answer, yes, they had their own armies, and still are monarchs of the Vatican. The pope still can call armies and declare crusades if they consider it necessary, just that none of them have done it in centuries.
