Is there a difference in the results if it's smoked fat cap on top vs fat cap on bottom?

I believe that if you cook it with the meat side up you get better bark. I have not seen that the fat up increase the moisture content of the butt. If you use the foil pan when you wrap that will allow you to keep moisture to be used if the butts are a little dry.
