Now, Both Orange and Transvaal were boer (Descendants of Dutch settlers in South Africa) states created after the British took control over Cape Colony after the Napoleonic wars, so they decided to move to the east, more deep into Africa. They had conflicts with the British during all the 19th century, until both of them got annexed by Britain after Berlin's conference. Now, why they are on the flag? No f idea, lol. Its actually the union of the British colonies and their native protectorates, and two Boer States that all unified into South Africa. None of the flags represent the native Africans, the "native"/pan-native flag of the time was the ANC black-green-yellow tricolor flag, although this flag was also used by anti-monarchist rebels in the separate British protectorates of Eswatini and Lesotho and some rebel groups of Southern African colonies, generally with pan-African ideals.

The reasoning behind the South African flag is, South Africa used to be a colony of the Netherlands. And they use the old Dutch flag as a base for their flag. (The old flag of the Netherlands had orange instead of red) When the British stole South Africa from The Netherlands, The Dutch settlers, who were already there moved out and established their own countries of "Transvaal" and "Orange Free State" But after the boar wars Those 2 countries were annexed into South Africa. Then After the Dutch settlers wouldn't stop resisting. A compromise was reached to give them autonomy. To reflect this the flags of "Transvaal" and "The Orange Free State" where added to the Colonial flag. With the Union jack being on the flag because Britain required all of their colonies to have the Union Jack somewhere on the colonial flag. And the flag of the orange free state got to be in the middle of the colonial flag. But the British wanted their flag to be in the center. So, as a compromise, the flag of the orange free state was turned on its side.
