My suggestion for you, take the airport train from Soekarno Hatta airport to the downtown to avoid the traffic jam, also in Yogyakarta, Medan, Padang, Palembang, Solo.

I was a bit confused when you said using Thailand as your base as I assumed you still had the apartment in the SM penitentiary in Manila. You are right about the hypnotic effect of long train journeys, the gentle swaying just adds to the overall sensation.

After Yogyakarta I suggest you go to Surabaya, second largest city in Indonesia and try some Rawon soup, also enter the largest mall in Indonesia which is Pakuwon Mall.
