Here's my theory, In something about Amy, Crazy Tails was able to trick Amy into killing Sonic, and we can tell it's Crazy Tails because he says "What are friends for". So what if he convinced Sonic to enter its lair and somehow made him part of the beast. He may also know how to get him out but doesn't want to because he wants Sonic DEAD. We know from part 4 of something that may there be multiple dimensions and he thinks there should only be one, but he needs Sonic to be dead otherwise he could stop his plan. And the flask Crazy Tails gives Knuckles could be something that will convince Knuckles into killing Sonic. Also, Amy could be the Crazy Amy because in Part 1 Amy says "Really Tails" not only referring to the fact that Tails called him the boss but also since she was promised a Sonic that would cherish her.
