As the name suggests, it is the expression of gene at transcript level or RNA level. Protein expression analysis termed as proteome is another level to measure gene expression. Considering technicalities, ease and cost effectiveness transcriptome analysis has become more popular. And yes, you are right general definition of gene expression is DNA-RNA-Protein. Protein expression is the right measure, when the DNA transcribes to RNA and then translates to protein. But for non-coding DNA that does not code for protein (only codes for RNA), transcriptome analysis is the only option. Nonetheless you can do transcriptome for DNA that codes for protein as a primary analysis. Hope this clear your confusion.
