I like the way that you used PlastiGage on the bearings. A true professional. What was the machine you used on the valves? I used to use a rotary valve machine which mated the valves to the seats with lapping compound. Your machine moved them in and out, but did it spin lap them as well? I've never seen anything like that. Of course, my experience is from the automotive side, so I'm far from a motorcycle mechanic.
Looks like that bike has been badly abused and badly maintained in its life before you found it. I hope the frame and triple clamp are ok. The clutch cover damage indicates a major accident.
