Pretty sure that even tho their karma resonates, Boruto activated it on his own the first time, and it resonated ever since they met. Edit: but they can still individually activate it, the resonate is just really automatic and there's not yet an explanation to that.

boruto can only activated the karma instinctively and when kawaki activated it's own karma, boruto couldn't activatKarna it's own command just yet.
