I can imagine this type of scenario: Alex Mercer found a sliver of his humanity and had a psychological battle with himself, and in doing so has gone to rescue Heller's daughter for his sake.
Im not certain but he modified it by replacing the skin model of alex mercer armoured skin with the boss skin model. I think alex mercer's boss skin is just the clone of the normal one just slightly changed and not entirely different i guess.
