Fable III: Your mission is to overthrow your brother and become the King of Albion. Upon fighting your way through the castle, your brother just hands you the crown and tells you "Evil incarnate is en route to eat everyone in 1 year. You bloody deal with it." You then have to spend the rest of the game preparing for the upcoming invasion.

When I was a kid The Legend of Zelda: Ocarina of Time felt like this. Because as a kid you have to go through those 3 "dungeons" to collect the 3 spiritual stones. Which takes forever. And you think you're done but then you become an adult and realize you were just getting started.

um maybe I am wrong, but Portal 2? You defeat Glados, the obvious main big bad, only to find your newest bestest friend take her place as the main bad guy.

Ah I can see it now, little Ekim playing over there with Nelle and Ekul while Enaj and Ydna hatch a plan to steal from the cookie jar on the top shelf.

Kid Icarus: Uprising. You get to the credits, celebrating your defeat over Medusa, and then Hades comes in and literally rips the credits off the screen! Turns out, you're not even halfway through the game. Thanks again, Sakurai

Also have to add Zelda: Ocarina of Time to this. I remember getting all 3 stones as kid Link when I was 11 years old and that it took so long to get them all, just to find out you just get old and still have an incredible long way to go. As a kid I actually thought I was almost done at that point. I knew there was a bit more to it since we still had unexplored areas, but not that I basically just finished the start of the game.

This is how I felt when I first played Okami. You drive away the darkness, infiltrate the Moon Cave, and have an epic boss battle with Orochi...and only after that do you learn there is a greater evil on the horizon, and how you have to go to new, larger areas of Nippon. Oh, and you also go back in time at one point and fight Orochi AGAIN, but when he was at his peak!

Zelda: Link to the Past does it twice. You’ve got the pendants and the Master Sword and you’re about to fight Agahnim, but then Agahnim seemingly kills Zelda, you fight him and then he draws you into the Dark World with 8 more dungeons before the final fight with Agahnim. Once you defeat Agahnim, he reveals himself to be Ganon at the last moment and teleports to that Pyramid in the center of the Dark World, which you have to get there yourself and finally fight Ganon to end the game for real.

I'd add in Final Fantasy 6. The story builds up to an epic clash on a floating island, with a full cast of amazing characters who have been on incredible journeys. And then the world blows up. You just made it to the half way point!

I'll add The Witcher 3. I can't be the only one who thought that the battle at Kaer Morhen was the end. The game was already 1,5 regular rpg's long at that point.

What about Okami? You defeat the supposed big bad, save the day, conclude the prophecy, everyone's happy, but it turns out you're only, like, 1/3 through the game and that's was just the first of many bosses.
