The long Capaldi monologue so benefitted from not having any music. It felt like theatre, rather than tv.

Just in case this wasn't clear: the "person" that Bonny gave a Zygon appearance was a Zygon the whole time. What Bonny did was turn off its ability to mask. You might feel the Zygons got a sweet deal but you may recall that their planet was destroyed in the Time War so perhaps the Doctor feels he has a duty of care.

The Doctor's "Two Boxes" speech is, in my opinion, the best part of Doctor Who, bar none. It's the Doctor being the most Doctor he's ever been, using thought, empathy, and rationality to change minds. It's amazing.

Jenna does a really good job of playing evil Clara. They both do genuinely feel like different people, especially as like you say she has all the alien head movements as well. Also we have a cook in the UK called Nigella Lawson. She’s a sort of glamorous looking, innuendo laden cook who flirts with the camera. So evil zygon Clara being called Zygella is a reference to her

This episode really is beautiful, emotionally. 16:51 Since you're way ahead now, I don't mind saying that "I let Clara Oswald get inside my head. Trust me, she doesn't leave" hits very differently after 9x12. 20:59 I assume, although it's never stated, that part of the treaty is that the Zygons don't copy current people, or at least not nearby people. In real life, with 7.7 billion people there are lots of fully-human doppelgängers and it's rarely a problem.

Series 8 sold me on Capaldi as the Doctor, but series 9 made him my favourite Doctor, and this episode in particular is a key reason why. In most cases, the hero defeating the villain by monologuing at them for 10 minutes about how war is bad would come across as cheesy and kind of heavy-handed. However, Capaldi brings the Doctor's pain, regret and desperation to life with such earnest passionate conviction that you can't help but be moved by the whole sequence

I think the reason that most times when a hero defeats the villain with a monologue it comes off as cheesy is because the monologue is heavy handed moralizing and philosophizing that hardly comes from experience and falls into the pitfall of grandstanding about how good the right choice is. Capaldi's monologue here he makes you feel that he has lived everything he's saying. He's not saying "dont do this because i say its wrong." He's saying "don't do this because ive done it and it made my life a living hell." Its because this monologue wasn't afraid to focus on the hellish reality of making the wrong choice instead of how good the right choice would be.

I like to think he’s joking when he said “you said that the last 15 times” because I feel like it cheapens the speech and the emotion of it, if he’s technically just relaying a slightly different script every single time

Anyway, Earth is kind of a last refuge for an almost extinct race. Most of the Zygons here didnt land in ships, they were allowed to hatch on Earth so Bonnie represents a new generation facing the terms of the treaty they never agreed to. Also, Earth is not friendly to the Zygon form. You saw inside their ship/nest and they prefer dark, dank slimy yuckiness so turning into humans probably makes it easier for them to live here. As to what happens to the original human the Zygons copy... Well, I keep mine in a box and let him out on alternate Tuesdays. By the way, he says "Hello."
