Even if Shadow follows Black Doom's orders until the very end, he will have to fight him inevitably. This is because Black Doom has always intended to take over Earth, NOT destroy it. Because Shadow vows to destroy Earth in the Pure Dark ending, there will be a showdown between him and the Black Arms. This is incredibly interesting because it shows how deeply Shadow has fallen into darkness, hatred, and revenge- that he won't side with ANYONE- not even the character who was supposed to be the main antagonist, Black Doom. His hatred is his own; he is a true nihilist.

The fact that shadow actually seemed somewhat reluctant to fight at first just makes his cruelty towards the end more painful

I’m willing to bet that the Gun Commander in this game is the reason Sonic got exonerated after his frame up in Sonic Adventure 2 due to his long grudge against Shadow. He probably said to his soldiers something like “don’t you idiots know a black hedgehog from a blue one? That’s the same black hedgehog I remember from the tragic day on the ark!”
