He can crush the pokemon with his mind like Mewtwo. But I think the reason is because they already had a bond. After all, you do have to trade him in order to do it in the first place. And then you likely trade him back. But if you didn't, what prevented it from going rogue out of hate for the trainer abandoning it?

If you look into kadabra's pokedex entry you'll find out that it's believed kadabra "was a young boy who couldn’t control his psychic powers and ended up transformed into this Pokémon.". Imo this suggests that the gap between pokemons and humans is smaller than we think. It also seems like humans cannot take any fatal damage from pokemons attacks unless it's legendary level pokemon (ash getting bodied by mew&mew2 in first pokemon movie for example). Maybe humans are actually just really high level pokemons that have great defences but poor offensive capabilities (when compared to pokemons the very least)
