I believe the shoulders don't matter in cobra because when performed correctly there is no pressure on the arms/shoulders whatsoever. The position should be obtained by utilizing back muscles, not by pushing off the ground (which can also hurt lower back). As we know, contortionists can pull off the move all the way back with arms completely raised in the air. If you can't do a high cobra, just do low cobra until your back strengthens enough - and also do some stretching of the front abdomen and hip muscles, which are also a limiting factor.
