The Doctor would totally aprrove of Batman's contingency plans, because he is well aware of his flaws and considers himself not a hero but an idiot who tries to help wherever he can and understands that he is responsible for the death of millions and would allow himself to be defeated in anycase should he become the Time Lord Victorious again.

If the doctor were to become a threat he would become the time lord victorious that can control the law of time and he could see the past, present and the future so he know what batman going to do and pair that with his IQ he would know what to do.

If Batman manages to stop or make peace with the doctor, he can may learn a few things from him like having a fob watch in case Batman loses his memory. Or having a mini sonic screwdriver up his sleeve like a pick lock key or as a last resort contain some the doctors blood DNA for regeneration as a last resort for medicine. However, if the floor or any other evil scientist knew about the tardis, they could use it for who knows for their evil purpose.

The Doctors greatest weapon isn’t the sonic nor the Tardis, it is his mind. And he isn’t against blowing things up. The worst thing you can do is put the Doctor in a trap because he will find a way of making it backfire or he could go back and stop Bruce’s parents from being killed. He has beaten beings far smarter than Batman, like Davros and the Daleks or the Supreme Intelligence.

There have been multiple attempts to kill or incapacitate The Doctor through out the series. Due to the Doctor's time travel abilities some of them quite literally took millennian to implement.

The problem with the Doctor is the fact he is not, in most cases, physical fighter. Usually, Doctor prefers to outsmart enemy, not destroy him with brute force. Maybe, only 3rd Doctor had the fighter mentality and could actually be threat, but other Doctors rarely used martial arts, 10th for example once used the sword, and actually was easily knocked out by River Song. So only 3rd doctor could actually fight against the Doctor, and I suppose he could be even dangerous, but Batman, overall, would be a much better fighter. Only chance would be to "activate" regeneration before Batman used his disruptor, and attack Bats with the same strength 11th did (which even destroyed Dalek fleet). In reality, if Doctor would get caught in Gotham, I am pretty sure he would use Tardis to travel through SPACE, not time, he can get at the edge of the universe. In case this option would be limited as well, I am pretty sure Doctor would eventually find tech pieces, which affect the Tardis, and eventually disable them, while running from the Batman, maybe specifically moving through crowded areas to hide, maybe even using screwdriver to mess with technologies around him. So the only chance for the Doctor is to find limiters, as they affect limited area, disable them, and them leave Gotham, while trying to run from Batman (and the one thing Doctor is really good at ...is running away from the enemies, Daleks, Cyberman, etc.). He could even try to talk to Bruce, manipulate him into thinking he is making mistake, and talking thought problems is another thing Doctor is capable of. In case of successful escape, which would be EXTREMELY difficult, Doctor, pretty easily, could create plan to defeat Batman without killing him, he could manipulate time itself, use any technology from any point of time, huh, even moving into the time Batman died to collect all information about his opponent. So in case Doctor would escape Batman trap...game is practically over.

The K9 unit was built by the Doctor and could be built again in multitude if necessary. K9 possesses a laser, advanced sensors and other useful items as the Doctor added them when needed. K9 could detect the "dimensional lock device", Then locate all of them and destroy them. A few K9's could travel with the Doctor to erect a force field around him if batfool tried to shoot him or got too close to him. Then there's always the problem, What if more than 1 Doctor is involved or what if the Doctor appears to be behaving in a manner that is evil but is in fact saving the earth again? Does batman have a contingency plan for stopping himself if he is doing the wrong thing?
