do you have a Quote of the Rulebook or an online link so I can check? The link I found online was for the first rulebook and that says under Urbanize: "If the city was empty, remove the empty city marker and replace it with the new goods cubes" and from the changes to the new edition nothing says that changed... Also in here on BGG it says it's taken out unless the end of the game has already been triggered: boardgamegeek.com/thread/521846/empty-city-marker "1) Perhaps I am still confused but how about this situation. If a City Growth card is used, can two random goods cubes be placed in a city that has an empty city marker? 2) If the answer to 1) above is yes, is the empty city marker then removed from that city and thus no longer counts toward the end the game condition?" Horace Watkins nope... the farther the game goes, the more things speed up because there are more and more rail lines, so tons of money and points can be made by getting cubes delivered.
