Maybe the achievement doesnt require the gorilla cage because you have to do more specific things to unlock them. You have to complete the nuclear option and also give the evacuation order, the implication being the synth gorillas escaped from the institute and then you can capture them. So if I had to guess they just didn't require it for the achievement to make it easier for people to unlock it in any playthrough.
