Near the end of the final mission in Mass Effect 2, The Illusive Man will ask you to save the Collector Base so that Cerberus can research the tech inside. If you go along with his plan, there are a handful of consequences, but most of them are honestly pretty minor.
Consequences If You Keep the Base:
-Boost to your renegade score
-Red orb behind Illusive Man during final conversation + unique dialogue
-ME3 - unique dialogue with Illusive Man at Mars Archives
-ME3 - unique dialogue with Jack during Grissom Academy Mission
-ME3 - unique dialogue during Cronos Station mission
-ME3 - Shepard recovers Reaper Brain (worth 110 war assets) from Cronos Station
Consequences If You Destroy the Base
-Boost to your paragon score
-Blue orb behind Illusive Man during final conversation + unique dialogue
-ME3 - different dialogue with Illusive Man at Mars Archives
-ME3 - generic anti-Cerberus dialogue with Jack during Grissom Academy Mission
-ME3 - different dialogue during Cronos Station mission
-ME3 - Shepard recovers Reaper Heart (worth 100 war assets) from Cronos Station
So yeah, that's basically it - a few lines of unique dialogue and a slight difference in war assets in Mass Effect 3. Pretty disappointing for something that was presented as a major decision. But hey, thems the breaks.
